There used to be a problem if you saved a file over an existing file, and the new query was shorter than the previous one, remnants of the first query remained in the file. This was fixed many years ago however.

When this happens:

Does the file you are loading by any chance contain the extra text? (Maybe due to the problem mentioned above.)

Are you loading it into the Unicode Query window, or the standard window?

What file Type are you loading? (sql, ddl, Text, RTF, Unicode Text)

Are you using the 'Single Query window' mode, or is the file being loaded into a new tab? (Allowing multiple queries mode)

Are you using the Menu/toolbutton to open the file, or simply dragging the file from File Manager?

The answers to the above may help me to replicate the problem. (So far I have not been able to replicate this.)
