It's probably because Informatica is running it with different environment vars and different privs. Don't forget: the "user" who starts the Informatica server processes, is the user that is "running" the command line tasks, which is different from your unix login. Make sure the user that is starting/running the infa server has all the same environment vars set, and the same privs as your user has.
