Check that the delimiter is set to be the '|' character (via SQL Assistant, Options Pull Down, Export Tab).

Another thing, ensure that NULLS in your input data are represented correctly i.e. if '?' then the 'Display this Data for Null data Fields' (Options; Answerset) setting in SQL Assistant is also '?'.
