One additional thing - I missed out is if you have tuned your cost profile earlier in old release and you would like to impose similar rules - you might have to try doing that.

In your case, Skewing and performance issues mostly looks to be some kind of imbalance(at schema) due to change in configuration(w.r.t amps) and shortcoming of any additional stats/indexes.
