If you are running queries that take longer than a few seconds you might want to use the option "Minimize SQL Assistant while a query is running". While the query is running, the icon displayed on your start bar will be red. When it completes it will change back to 'clear' - but it will not pop back up again until you click on it in the start bar.

If you do not use this option it assumes you want to know when the query ends.

If you do use that option you might also want to use the option to "Provide audible notification when a query ends" so that you know the query has finished.

In both cases - if you sometimes want this functionality and sometimes do not - I would suggest you add these commands to your toolbar so that you can quickly turn them on/off. (The 'auduble notification' item is already on the default toolbar.)
