I've noticed that warning messages aren't summarized at the end of checktable, so I save all checktable output and search on the word "Warning".

We get "2746" warning messages too, but at our site they always occur on tables with join indexes.

2746: Warning: NUSI flagged as invalid on one or more AMPs.
      NUSI id 4
      Remaining checks for index bypassed

I think that checktable just isn't smart enough to recognize a join index yet. I don't think that the index is bad.
